You can rabbet the edges of the top of the box for the glass to sit in, if you have a table saw and a dado blade set. Even without the dado set you can do it, you just have to move your fence back a tiny bit after the first cut on all parts to make the cut a little wider. Or, even just one cut right on the edge of each piece would give you a 3mm bearing on all sides for your glass... I'd take it to at least two blade widths though, just to be sure..
